[Matrix] Add LowerMatrixIntrinsics to the NPM

Pass LowerMatrixIntrinsics wasn't running yet running under the new pass
manager, and this adds LowerMatrixIntrinsics to the pipeline (to the
same place as where it is running in the old PM).
